I've listened to WTCOOO the other day. In general the song to me asks two questions:

 

Do we really take care of our own? and

Do we care to much of our own?

 

But the beginning of the second verse is not clear to me:

 

"From Chicago to New Orleans,

from the muscle to the bone
From the shotgun shack to the Superdome"

 

I think I understand the New Orleans/Superdome part. Bruce asks why it took so long before the people got help after the terrible hurricane Katrina. 

 

But why does he mention Chicago? What happened in this city?

This is just my guess.  I always thought it was because President Obama came from Chicago.  Sort of a little reminder, you took care of Chicago now don't forget the rest of the country.

Disastrous flooding occurred in the Midwest in 2008. Among the Illinois counties receiving FEMA relief was Cook County (Chicago).

I also think bcpkid and Oats are right. The flooding just ties it in even better to New Orleans. Also, the City of New Orleans train runs from New Orleans through the Mississippi Delta to Chicago. This was the historic route that the African-American migrants used to flee segregation for what they hoped would be a better life in Chicago.
